I have a 1996 6.5TD with a 4L80E that is going out. I also have a low mileage 4L80E out of a 1993 suburban with a 454. Would there be any issues swapping the 93 into the 96 truck? IS there any difference between a 454 and 6.5td tranny?

The torque converters are likely different. a rebuilt diesel converter would be in order. The 93 will have both oil lines enter the transmission together, near the front. The 96 might have the oil in line back at the center support. I know that 97's are that way. I'm not sure about the 96. A change to the oil line length may be required.

Also the 93 may not have the mounting boss's for the NSBU switch as well as the 2 have different valve bodies and TCC solonoids.

The valve body differences are minor. The old valve body can be modified by drilling two small holes in the EPC solenoid port so that the later model EPC can be used. All the other solenoids are interchangeable -- later ones can be used in earlier valve bodies.

I can check on the NSBU mounts, as I have cases from two 93's and a 95 available to look at.

Thanks, Ill have to check out the valve bodies. I have a new Torque converter so im not worried about that. Besides that the 454 and 6.5td trannys wont have any difference, internally?

The only reason that the valve bodies are different is due to changes in design through the years -- not Diesel vs. gas. The transmissions -- Diesel vs. gas -- are the same. Again, there are internal changes through the years, but they are completely interchangeable old to new and new to old, as long as you don't mix and match too much.
