how does the waste gate work on my 93 6.5?

Exhaust gas pressure in the turbine forces the waste gate open against the spring can on the fwd end of the linkage at a predetermined pressure set by that spring can.
On your truck it is typically around 7 pounds max psi that the gate opens to slow the turbo down and maintain a boost pressure.

Yes.
A restrictive muffler can delay the boost (slow spool-up), and if it is very restrictive, can reduce available boost and cause high EGT's. Back pressure is neither required nor desired on a turbo equipped engine. There is no gain (low end torque) like you would have with a N/A engine.
An ideal muffer (if you can call it that) for turbo Diesels is the flow-through types, similar to a glass pack. The bigger, the better....and noisier. It is just as important to have an exhaust system capable of flowing exhaust gases according to your power/heat output. A more efficient exhaust sytem will reduce EGT's, allowing for more power output, and faster spool-ups.
