my 6.2 in my jeep runs fine, lots of power/no smoke, but it has a rough idle acompanied with an uneven exhaust sound and also idles a bit high. anything above an idle is fairly smooth i didnt see any air in the lines and the temp stays around 180.

have you tried to energize the HPCA solenoid on the pump to see if it runs smoother?
if it does, the injection is too late, and has to be advanced (pump rotated clockwise when looking from the front)
it could even be a weak lift pump, but then it would run rough even at full trottle.
you can also have a worn cam-chain, or a bad injector that has excessive internal leaks.

and of course, your governor can be the problem! you said that it runs smoother at higher RPM's so maybe the governor is fluctuating too much at idle, the weight retainer ring can be broken, and you can see that if you take off the upper cover on the pump (3 screws) and look for small black pieces floating around.
