Since you already have a van 6.2, that's going to save you a lot of grief.
How complete is your donor engine?
Your '89 van engine will likely be v-belt, so you can either leave that alone or source a serpentine setup and accessories for a van of either a 6.2 or 6.5. They kept the same body style in the vans up to 95, Changed in '96, so parts are still available to help with the transition.
The transmission will likely need the torque converter and an updated govenor assembly.
What transmission are you planning on using? You mention a stick tranny (probably column shifter?)
in a 92 or 93 model, you'll have either the 4L80E or 4L60E. The '89 engine originally had a 700R4 (4L60) behind it.
Probably best to convert it to mostly mechanical, if it's an "E" tranny, install a regular 700 or 4L80E with shift computer, instead of trying to interface with the factory pcm.
